Can we assume that the atmosphere is in thermal wind balance?  

Answer

The atmosphere is never exactly in thermal wind balance, however, it is more likely to be in thermal 
wind balance if the cyclone is not intensifying or is weakly intensifying. It's a continuum in 
which thermal wind balance becomes less and less likely as the cyclone deepening rate gets stronger
and stronger.
